General context

Today it is possible to obtain genome-wide transcriptome data from single cells using high-throughput sequencing (scRNASeq). The main advantage of scRNASeq is that the cellular resolution and the genome wide scope makes it possible to address issues that are intractable using other methods, e.g. bulk RNASeq. These scRNASeq datasets can be used to unravel heterogenous cell populations, discover new cell types and states, reconstruct developmental trajectories and fate decisions... 

In this summer school, the VIB Single Cell Core and the VIB Nucleomics Core will go through the entire workflow from sample preparation, over data acquisition to data analysis.  At the end of the course, attendees will better understand the dos and don’ts in single cell transcriptomics and they will be able to set up and analyze their own experiments. 

The summer school is organized with the support of 10x Genomics and Element Biosciences.

Objectives

The first day of the summer school will provide an introduction to the field, discussing both the capabilities but also the pitfalls of the technology. The added value of single cell data to spatial omics experiments will be highlighted. This day is free and open to all scientists. Participants are encouraged to join in person (especially those from Belgium) but the talks will be streamed to reach a broad audience. 

In the next three days we go through the whole analysis pipeline. We will teach you how to:

  • get the data into R 
  • do proper quality control and filtering on gene level and cell level
  • cluster the cells and create UMAP plots
  • find potential markers for a subset of cells or genes that are differentially expressed between conditions
  • further downstream analyses will be catered according to the participants needs 

There will be room to start the analysis of your own data under the supervision of experts.

Because this part of the summer school is very hands on, seats are paying and limited. If you want to join this part of the summer school, you have to fill in the form below. From the submissions we will select 40 participants to join the full summer school.

This form is intended for everyone who want to join the hands-on part of the Summer School on day 2-4. The form must be completed before June1st. 
If you don't have experience with R you can follow an online R introduction in the week prior to the Summer School. 
Out of all submissions, 40 participants are selected to join the hands-on part of the Summer School. Attendance fee for the hands-on part is 100€.

You need to take a ticket at the entrance that can be validated at the reception desk of the FSVM building. Parking will only be allowed in regular parking spots (for instance in front of the building) and in the new parking tower. Parking alongside the roads or in other places where there is no regular parking is prohibited and after initial warnings, fines will be issued (50 euros).
